It is unusual for a toddler of this age to still have difficulty in swallowing his saliva. In addition you mention that your son has had this problem since birth. He may have a problem known as 'dysphagia'. There are several possible causes for this.Your son should be seen by a speech therapist first and after that he may need to be seen by a paediatrician as well in order to find the reason for your son's problem.
