Pain in shoulder joints

Hi, I am a 24 yr old woman. +/-1.6m/61kg. I am physically active at least 3 x per week, sometimes I take off a week before menstrual cycle as I don't feel up to it.I don't do over strenuous exercise (jog, walk, cycle, some weight exercises... but, I don't do much stretching).This year I have been experiencing on and off pain in my shoulder joints (sometimes in my hips) especially when I motion my arm up to look at the time on my watch. I sleep on my sides, I drink coffee once in the morning and I drink red wine 1/2 x per week - is this because of acidity?(i do drink at least 1ltr of water/day) I sit at my desk with my arms resting on my desk comfortably - could it be due to posture? Could it be my mattress? I recently stopped taking the pill - could it be rheumatoid arthritis? Please help?

It sounds as if you are living a perfectly healthy lifestyle.
The discomfort in the joints could be some wear and tear changes (osteoarthritis) although you are very young.

I have a problem with my knees when I stand after sitting for a while. They make loud emabarassing cracking sounds (not painful).
Whenever I do push-ups, I experience shoulder pain (right), guess it was from lifting a heavy load two years ago, yet no torn ligament/injury (xrays + scan). As such, I avoid heavy work on the shoulder, but I like doing many kinds of work which may need me to use the hand.Any remedy? Please Help!
