Alternate them. The reason is that each provides a very different set of responses and by doing both, you get both sets. The queston then is what your goal is? IF it's to get fitter and stronger, maybe improve performance, then alternating is definitely the way to go. If it's to burn fat then you can probably afford to focus more on the longer and less intense training, since that's more effective than sprint-type, high intensity training for that purpose. In that case, alternate by doing one high intensity for every two or three longer days.
